Chemical Structure to IUPAC Name: What AI Can—and Can’t—Tell You

AI can turn a machine-readable chemical structure into a systematic name, but its output is not automatically the one uniquely correct or preferred name. Treat the result as a candidate: check that it represents the same connectivity and, where relevant, stereochemistry as the structure you intended.

How does AI name a chemical structure?

A structure-to-name system needs a representation of the molecule. One common input is SMILES, a text notation that encodes atoms and their connections. A naming model can process that string and generate a systematic chemical name. The published STOUT approach, for example, translates between SMILES and IUPAC names using neural machine translation (Rajan, Zielesny, and Stein, 2021).

The workflow is therefore more specific than “upload any picture and get a name.” The cited work establishes structure-string conversion, not universal image recognition or a standard consumer interface. If starting from a drawing, first use a structure editor or other tool that can convert it into a molecular structure representation; verify that the digitized structure itself matches the drawing before naming it.

What does the generated name mean?

IUPAC nomenclature is a rule-based system for communicating molecular structures. Applying its rules can be complicated, and more than one systematic name may describe the same compound. As the STOUT authors note, “Often, more than one systematic IUPAC name can be generated for the same compound.” A valid systematic name is not necessarily the preferred IUPAC name (PIN), which is the selected preferred option among possible names.

Names should also be distinguished from identifiers. InChI is a machine-readable chemical identifier, not simply another IUPAC name. IUPAC describes the InChI standard and links to tools and services for working with chemical structures and identifiers (IUPAC: InChI).

How reliable are AI chemical name generators?

There is no single accuracy number that applies to every generator, molecule, or use. Results depend on the system, test set, and metric. A similarity score or language-generation metric is not the same thing as proving that every output names the input structure correctly.

Work Reported result What it measures—and what it does not
STOUT, Rajan, Zielesny, and Stein (2021) About 90% average BLEU; Tanimoto similarity above 0.9 Separate evaluation measures reported for the study. They are not a universal correctness rate for AI-generated names. Study
NISPO, Runcie, Imrie, and Deane (2026 preprint) 98.1% round-trip accuracy on a held-out set of 103 million PubChem molecules The authors tested whether OPSIN could parse a generated name back into a structure identical to the input under their comparison method. This is a benchmark result, not a guarantee for an arbitrary molecule or application. The authors also discuss valid but non-preferred names. Preprint
OPSIN, Lowe et al. (2011) 99.8%+ precision and 98.7–99.2% recall on the reported tests Performance for parsing chemical names into structures—the reverse direction. These figures do not measure structure-to-name generation. Publication

NISPO is an open-source, RDKit-based Python package introduced in a 2026 preprint; its result applies to the authors’ stated benchmark and method, and the work is a preprint rather than a peer-reviewed publication in the cited source. STOUT V2 was reported in a 2024 paper as a transformer-based follow-up trained on nearly one billion SMILES/name pairs, but that scale alone does not establish current web-app availability or universal performance (STOUT V2 paper).

How to check a generated name against the molecule

  1. Check the input structure. Confirm the atom connections and bond orders in the SMILES or molecular structure object. If the structure came from an image, inspect the converted structure against the original drawing.
  2. Check stereochemistry. Where the molecule has stereochemical features, make sure the input encodes them and the name reflects the intended configuration. A name cannot reliably preserve details the input omitted.
  3. Parse the name back to a structure. A tool such as OPSIN can convert many systematic names into structures. Compare the resulting structure with the original, rather than relying only on whether the name looks plausible. OPSIN is a name-to-structure parser, not a structure-to-name generator.
  4. Check the naming purpose. If a preferred IUPAC name is required, confirm that the output is specifically a PIN; a valid systematic name may be a different permissible name.

Round-trip checking is useful because it tests whether the generated name can recover the intended structure, but it does not by itself establish that the name is preferred or suitable for every regulatory, publication, or database requirement.

Which kind of tool should you use?

  • For database-scale naming: the STOUT paper describes deterministic naming tools as a practical first choice in that context. Neural translation is another approach, but its benchmark metrics should be interpreted according to the study’s task and evaluation.
  • For a Python-based workflow: NISPO is an open-source RDKit-based option described in a 2026 preprint. Its published benchmark does not remove the need to validate a particular molecule or check whether a preferred name is needed.
  • For reverse conversion or validation: OPSIN parses many systematic names into structures. It can support a round-trip comparison, but it does not generate a name from a structure.
  • For identifiers rather than names: use an InChI-capable structure or resolver service when the goal is a machine-readable identifier. IUPAC lists structure editors and resolver services on its InChI page; confirm the current service and standard version there.
