Yes—if encryption happens locally before synchronization. Keep the working files in a readable mount while an encrypted vault is unlocked, and let the sync service receive only ciphertext. Cryptomator is built for privacy-preserving cloud storage, while gocryptfs provides a per-file encrypted overlay with a normal mounted view.
You can search the readable local view with ordinary applications, file managers, desktop indexers, or command-line tools. That is different from asking a cloud server to search ciphertext. Remote searchable encryption exists, but it introduces query leakage and difficult key-management decisions. A safe design also requires independent backups, recovery information, and an endpoint you trust.

What “safe” encryption and syncing actually require
Encrypting a folder is only one part of the problem. A practical system has to preserve three separate properties:
Outdated Drivers Are Slowing You Down
One free scan finds every outdated or missing driver and matches the right update for your exact hardware.Free scan · exact hardware matchWindows Errors? Fix Them Before They Spread
Repair common Windows errors and clear accumulated junk for a smoother, more stable PC - no reinstall needed.Free scan · no reinstall- Confidentiality in the cloud: the synchronization provider should receive encrypted file data and encrypted names rather than readable notes.
- Usability on your device: when you unlock the vault, editors, search tools, and file managers should see ordinary plain-text files.
- Recoverability: a lost password, damaged sync directory, or deleted configuration must not destroy the only copy of your work.
Client-side encryption addresses the first property before data leaves the device. The local mount addresses the second. Separate backups and recovery material address the third. None of these protects an already-compromised computer from seeing plaintext while the vault is open.

How local search works inside an encrypted vault
Cryptomator and gocryptfs do not ask your editor to understand encrypted objects. Instead, they expose an unlocked, readable mount. Your application opens notes/today.txt through that mount, while the encryption layer converts reads and writes into encrypted storage objects behind the scenes.
That means ordinary local search remains practical:
- Use your desktop file manager or operating-system indexer against the unlocked mount.
- Use a text editor’s “Find in files” command.
- Use command-line tools such as
greporrgagainst the readable path.
For example, with an unlocked mount at ~/EncryptedNotes, a recursive search can be run with:
rg -n --hidden "project deadline" ~/EncryptedNotes
The search tool reads plaintext presented by the mount; it does not need to decode the cloud directory itself. When you lock or unmount the vault, that readable path should disappear or become inaccessible, while the synchronized directory remains ciphertext.
Search indexing creates an important endpoint consideration. An indexer or application can retain terms, caches, temporary files, autosave files, or backup copies outside the vault. The encryption tool cannot automatically find and encrypt every plaintext copy created by another application, so inspect the applications you use and treat the computer running the unlocked mount as part of the trusted security boundary.
What the synchronization provider can and cannot see
With Cryptomator, encryption occurs before files are placed in the ordinary cloud-sync folder. Its documentation says the design is intended to solve privacy problems when saving files to cloud storage. File contents, names, and directory structure are encrypted or obfuscated, so the provider receives storage objects rather than readable notes.

Cryptomator’s design still leaves synchronization metadata visible. Its documentation identifies these exposed categories:
- Access, modification, and creation timestamps.
- File and folder counts.
- Stored-file sizes.
Those details can reveal activity patterns, approximate document sizes, or how a directory changes over time even when the text and names remain protected. “Encrypted” therefore does not mean that the provider sees no information at all.
Cryptomator also documents an accepted, low-risk limitation: an attacker who has write access to the cloud storage can swap encrypted filenames within one directory. This is different from reading the plaintext, but it matters when assessing a hostile or compromised synchronization account.
Cryptomator and gocryptfs compared
| Characteristic | Cryptomator | gocryptfs |
|---|---|---|
| Primary fit | Designed specifically for privacy with cloud-storage services. | Open-source encrypted overlay filesystem written in Go; commonly used with cloud-sync workflows through its cipher directory. |
| Readable working view | Unlocked vault presents normal files to applications. | Mounted filesystem presents normal files to applications. |
| Content encryption | File contents are encrypted in chunks with AES-GCM. | AES-GCM is the default content mode. |
| Name and directory protection | Names use AES-SIV; directory hierarchy is obfuscated. | Filename encryption is enabled by default, and file names are stored in the cipher directory rather than in readable form. |
| Storage representation | Uses recognizable .c9r and .c9s storage objects. |
Stores each encrypted file separately in a cipher directory. |
| Linux support | Provides a desktop vault workflow. | Native platform fit. |
| macOS support | Provides a desktop vault workflow. | Documentation characterizes support as beta quality. |
| Windows support | Provides a desktop vault workflow. | Typically requires WSL or a compatible implementation. |
| Remote full-text search | Use local search through the unlocked vault; do not treat the sync service as a plaintext search engine. | Use local search through the mounted view; do not treat the cipher directory as a transparent server-side search index. |
The choice is mainly about platform and workflow. Cryptomator is the more direct fit when your priority is a cloud-storage vault that multiple devices can open through a familiar application. gocryptfs is attractive when you want a Unix-style encrypted overlay and are comfortable managing mounts, cipher directories, and platform-specific tooling.
Safe setup for encrypted notes or other plain-text files
- Install from a verified source. Obtain Cryptomator or gocryptfs from the project’s official distribution channel or your operating system’s trusted package mechanism. Verify that you are installing the intended project before entering any password.
- Create the encrypted storage. In Cryptomator, create a vault. With gocryptfs, initialize a cipher directory and its mount point. Choose a strong, unique password that is not reused for your sync account or device login.
- Place only the encrypted directory in the sync folder. The directory synchronized to your provider must be the vault or cipher directory. Do not add the unlocked plaintext mount as the protected copy; doing so defeats the purpose of client-side encryption.
- Unlock or mount only when needed. Open the vault or mount the filesystem, then work through the readable path. Your editor can continue using ordinary filenames and formats.
- Search locally. Run your normal file-manager search, indexer, editor search, or command-line tool against the readable mount. Do not search the encrypted storage objects directly and expect meaningful text results.
- Lock or unmount when finished. Close files, stop indexing jobs that do not need to remain active, lock the Cryptomator vault or unmount gocryptfs, and confirm that the readable mount is no longer available.
- Check for plaintext side copies. Review editor backup settings, autosave locations, temporary directories, export folders, and system backup tools. Move any sensitive copies into an encrypted location or apply separate protection.
- Maintain an independent backup. Keep a backup of the encrypted storage that is separate from the live synchronization directory. Store recovery information or configuration material in another protected location, so a damaged sync state does not remove both the working data and the means to recover it.
Why server-side search is a different problem
A cloud provider cannot perform ordinary full-text search on ciphertext without learning something about the plaintext or receiving help from a trusted client. Searchable-encryption systems attempt to solve this by allowing a server to answer queries over encrypted data.
A 2023 master’s thesis by Mazharul Islam defines searchable encryption as allowing a cloud server to search encrypted data for users without learning the underlying plaintexts. That description does not mean the server learns nothing. Published searchable-encryption work discusses leakage of query information and the difficulty of distributing and managing search keys.

In practical terms, a Cryptomator or gocryptfs vault gives you local search after unlock, not transparent full-text search inside the provider’s web interface. If a provider’s web search can see the words in a file, those words—or a searchable representation of them—have been made available to the provider. Treat that as a separate security design with different leakage and key-sharing trade-offs.
Metadata and structure that remain exposed
Even when names and contents are encrypted, synchronization has to coordinate objects. The provider can generally observe changes in object size and timing. For Cryptomator specifically, the documented visible metadata includes timestamps, file and folder counts, and stored-file sizes.
Cryptomator’s storage objects also have recognizable extensions such as .c9r and .c9s. These identify the vault’s storage format, but they do not reveal the readable filenames or text contents by themselves. Directory hierarchy is obfuscated rather than presented as your original folder tree.

Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Decide whether that leakage is acceptable for your threat model. Protecting the text from a storage operator is a different goal from concealing when you worked, how many files you have, or how large a document is.
Recovery, corruption, and password-loss planning
A missing password
A strong password that nobody can recover is effective encryption but an unrecoverable vault. Neither Cryptomator nor gocryptfs can restore plaintext from a forgotten encryption password without an appropriate recovery mechanism. Store recovery information separately from the synchronized working directory, protected against unauthorized access but available to the people responsible for recovery.
Missing Cryptomator directory identifiers
Cryptomator documentation warns that missing directory identifiers can make names inaccessible. Do not delete unfamiliar vault objects because they look empty, duplicated, or unlike normal files. Restore the complete encrypted directory from a known-good backup before attempting repairs.

Sync conflicts or partial restores
Encryption does not remove the need for ordinary sync hygiene. Let synchronization finish before shutting down a device, avoid editing the same file concurrently on several devices unless your workflow handles conflicts, and keep a versioned independent backup. If the provider reports a conflict, preserve both encrypted states before choosing one to restore.
Device failure
Install the same encryption tool on the replacement device, restore the complete encrypted storage, and use the separately stored recovery information. Test that process with a small noncritical vault before relying on it for irreplaceable notes.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Endpoint threats the vault cannot solve
When a vault is unlocked, the operating system must be able to supply plaintext to your editor and search tools. Malware running with sufficient access can read that plaintext, capture keystrokes, or steal the vault password. Client-side encryption protects data at rest in the sync directory; it does not turn an infected endpoint into a trusted one.
Applications can also create unencrypted copies that the vault tool never sees. Common examples include editor recovery files, autosave snapshots, exported attachments, temporary conversion files, and local search indexes. Configure those features deliberately, monitor where they write, and lock the vault when your task is complete.
Choosing a workflow by platform and priority
Choose a cloud-oriented vault workflow
Use Cryptomator when you want an application-centered vault designed for cloud-storage privacy, encrypted names and contents, and a readable mount after unlock. It is a natural fit for a folder that must synchronize across devices while remaining unreadable to the storage provider.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Choose an encrypted overlay workflow
Use gocryptfs when a mounted filesystem and per-file cipher directory fit your operating system and operational habits. It is native on Linux, documented as beta quality on macOS, and commonly requires WSL or another compatible implementation on Windows. Confirm that every device in the workflow can mount the same cipher directory before migrating important data.
Best Value
Choose local-only search when confidentiality is paramount
If the provider must not learn document text or search terms, unlock the vault only on a trusted device and search locally. A remote searchable-encryption design may be appropriate for specialized systems, but it should be evaluated for leakage, key distribution, revocation, and recovery rather than assumed to be equivalent to an encrypted sync folder.
Troubleshooting common expectations
“The cloud website cannot search my notes.”
That is expected for a ciphertext-only sync directory. Unlock the vault on a device and search the readable mount instead. A web search that finds plaintext would require an additional searchable representation and a different trust model.
“My desktop search shows no files.”
Confirm that the vault is unlocked or the gocryptfs filesystem is mounted, then point the indexer at the readable mount rather than the encrypted storage directory. Check whether the indexer is allowed to scan removable or mounted locations.
Recommended Free Tools
“I see strange encrypted filenames and extensions.”
That is the expected storage representation. Cryptomator uses objects such as .c9r and .c9s; gocryptfs uses encrypted names in its cipher directory. Work through the mounted readable view and do not rename storage objects manually.
“A file opens normally, but an old copy is still readable elsewhere.”
Look for editor backups, autosave files, temporary directories, exported copies, and system backups outside the mount. Move or delete those copies according to your retention policy, then configure the application to use a protected location where possible.
Bottom line
Plain-text files can be encrypted, searched, and synchronized safely when the encryption layer runs locally, the sync folder contains only ciphertext, and searching happens through an unlocked readable mount. Cryptomator and gocryptfs preserve normal local file access, but neither turns a cloud provider into a private full-text search engine. Account for visible metadata, endpoint compromise, application-created plaintext copies, independent backups, and recovery information before trusting the setup with important notes.
