Bowser Jr., the Koopalings, Kamek, and local unit leaders take command roles in different games. The clearest examples are game-specific portrayals, not a universal rank chart.
What is Bowser’s army called?
The forces are referred to by names including the Koopa Troop and Bowser’s Minions. Individual games may also label particular units or groups in their own ways. These names describe Bowser’s forces, but they do not establish one consistent organization across every appearance. Super Mario Wiki’s overview of the Koopa Troop documents these varying names and portrayals.

Who commands Bowser’s forces?
Bowser is at the top
Bowser is the leader of the forces associated with him. The games do not, however, supply a single detailed chain of command that holds across the series.

Bowser Jr. is shown taking command when Bowser is absent. That portrayal makes him a prominent successor or acting leader in that situation, not proof of a permanent franchise-wide rank.

The Koopalings and Kamek hold authority
The Koopalings and Kamek recur in positions of authority. In Bowser Jr.’s Journey, the Koopalings are called first officers, an explicit title within that game’s portrayal. It should not be treated as a rank used consistently throughout every Mario game.
How are the troops and units organized?
Goombas and Koopa Troopas commonly appear as troops, while Hammer Bros. and Magikoopas are described as more elite in some portrayals. Some games also organize forces into named divisions. Mario & Luigi: Bowser’s Inside Story, for example, features groups such as a Goomba squadron, Shy Guy corps, Koopa unit, Bob-omb squad, and Magikoopa corps. These labels show organization in that game; they do not define permanent ranks for the whole franchise.

What does Super Mario RPG say about Bowser’s chain of command?
Super Mario RPG offers a particularly clear example of Bowser assigning leaders to specific troop groups. In the Nintendo Switch remake, Bowser names Jagger as head of the shelled warriors, Wizakoopa as master of the hooded sorcerers, and Goomhilde as leader of the Goombas. The passage is a direct example of group leadership, rather than evidence of a complete military ladder.

No single, stable chart is established by the games. The recurring pattern is Bowser as leader, with Bowser Jr. sometimes taking command, the Koopalings and Kamek in authority roles, and other characters leading particular groups. Titles, units, and responsibilities vary by game, so a rank assigned or implied in one appearance should not automatically be carried into another.
