For a standalone gas-grain chemistry workflow, UCLCHEM is the strongest starting point in this group. Choose KROME when chemistry must be integrated into hydrodynamics or cosmological simulations; use RAMSES as the adaptive-mesh fluid solver that hosts that chemistry; choose DESPOTIC for fast one-zone or zoned cloud energetics, chemistry and spectra; and consider NAUTILUS for public rate-equation dark-cloud work after verifying its current repository and version.
Which code fits your simulation?
“Best” depends on what you are actually solving. Astrochemical software ranges from a dedicated gas-grain reaction integrator to a three-dimensional magnetohydrodynamic (MHD) solver with a chemistry plug-in. Treating those as interchangeable leads to the wrong choice: a chemical model can produce detailed abundances without resolving cloud dynamics, while a fluid code can model collapse and radiation without containing a complete reaction network.

| Software | Primary role | Geometry and coupling | Chemistry scope | Typical outputs |
|---|---|---|---|---|
| UCLCHEM | Standalone gas-grain astrochemistry | Static clouds, collapse, cores, shocks and hydrodynamical post-processing; Python interface over a Fortran core | Gas and ice chemistry with user-defined networks | Abundances and chemical evolution through cloud and protostellar stages |
| KROME | Chemistry and thermal physics embedded in simulations | Generated source routines; interfaces or patches for Enzo, RAMSES and FLASH | Plain-text reaction networks, photoionization and several heating processes | Coupled chemical abundances and gas thermal evolution |
| RAMSES | Adaptive-mesh astrophysical fluid solver | Three-dimensional AMR, self-gravity, magnetic fields, radiation and MPI parallelism | No complete astrochemical network by itself | Cloud structure, dynamics and fields; chemistry comes from a coupled module |
| DESPOTIC | Cloud energetics, cooling, chemistry and spectra | Python library for one-zone or zoned calculations | Abundance ODE integration toward equilibrium or a maximum time; selectable network classes | Thermal state, chemical abundances and line spectra |
| NAUTILUS | Public rate-equation dark-cloud chemistry | Primarily chemical evolution rather than a full 3-D fluid framework | Rate-equation gas and grain modelling | Dark-cloud abundance evolution |
The practical decision is therefore straightforward:
- Need gas, dust and ice chemistry across cloud or protostellar stages? Start with UCLCHEM.
- Need reactions evaluated inside every hydrodynamic cell or particle? Generate the chemistry with KROME.
- Need adaptive-mesh collapse, gravity, MHD or radiation first? Use RAMSES, then add KROME or another chemistry module.
- Need a compact model for cooling, equilibrium chemistry or spectra? Use DESPOTIC.
- Need a public dark-cloud rate-equation code? Evaluate NAUTILUS, but check its current project source and release before committing.
UCLCHEM: the best general starting point for gas-grain chemistry
UCLCHEM is designed as a gas-grain chemical code that can be used through Python while retaining a Fortran computational core. That arrangement is useful when you want a scripted parameter study but do not want to implement the stiff chemical integration yourself. The model follows material through gas and ice phases, making it suitable for questions where freeze-out, surface chemistry and later desorption matter as much as gas-phase reactions.

What UCLCHEM can represent
- Static clouds: evolve chemistry under fixed physical conditions, useful for isolating the effect of density, temperature, radiation or cosmic-ray assumptions.
- Collapse: change physical conditions as a parcel contracts, allowing abundances to respond to increasing density and changing temperature.
- Hot cores: follow the warm-up phase in which molecules stored in ices can return to the gas.
- C-shocks and J-shocks: model chemically distinct shock regimes rather than treating a shock as a simple temperature jump.
- Hydrodynamical post-processing: apply the chemical model to trajectories or fields produced by a separate fluid simulation.
When it is the right choice
Choose UCLCHEM when the scientific question is primarily chemical evolution through molecular-cloud or protostellar stages. It is especially appropriate when a study needs both gas and ice abundances, a sequence of physical phases, or a reaction network that can be edited for a particular species set. Because the fluid dynamics are not its central product, it is normally used on representative parcels or as post-processing rather than as the engine that creates a self-consistent three-dimensional cloud.
What to verify before a production run
- Define the initial elemental abundances, grain assumptions, density and temperature histories before comparing runs.
- Record whether a result is gas-phase, ice-phase or a summed abundance; these are not interchangeable observables.
- Keep the selected reaction network and any edited rates under version control.
- For post-processing, preserve the time sampling of the hydrodynamic trajectory. Sparse outputs can miss short chemical events such as rapid heating or shock passage.
KROME: chemistry generated for hydrodynamics and cosmology
KROME addresses a different bottleneck: inserting chemistry and thermal processes into a numerical simulation without hand-coding every rate equation. You provide a plain-text reaction network, and KROME generates routines for the coupled kinetic equations. The project describes options for photoionization and several heating channels, so the generated module can evolve both composition and thermal state as the host simulation advances.
Why source generation matters
In an embedded calculation, the chemistry must be called repeatedly for many cells, particles or fluid elements. Generated source code gives the host solver a defined interface and avoids rewriting the Jacobians, rate evaluations and coupling logic for each network. The trade-off is engineering work: you must compile the generated routines with the host code, map densities and energies correctly, and test that units and abundance conventions agree.
Supported integration paths
KROME documentation and its published molecular-cloud tests describe patches or interfaces for Enzo, RAMSES and FLASH. That makes it a natural bridge when the dynamics already live in one of those environments. The KROME paper reports molecular-cloud collapse tests and integrations with these simulation codes, but the exact setup remains dependent on the host-code version and the network you select.
When to choose KROME
- Use it when chemistry must respond locally to shocks, collapse, irradiation or changing density during the same timestep sequence as the fluid.
- Use it when a cosmological or galaxy-scale calculation needs a reduced chemical network that can be regenerated as the model changes.
- Prefer it over a standalone post-processor when chemical cooling feeds back on pressure, fragmentation or collapse.
Integration checklist
- Write or select a plain-text reaction network and identify every species used by the thermal processes.
- Generate the source routines with the desired photoionization, heating and solver options.
- Connect the generated interface to the host integrator, passing number densities, temperature or internal energy, radiation quantities and timestep limits in the units expected by both codes.
- Run a single-zone test with fixed conditions and compare the equilibrium or time-dependent abundances against an independent calculation.
- Repeat the test in one hydrodynamic cell before launching a parallel job; this catches conversion and timestep errors early.
RAMSES: the dynamical foundation, not a complete chemistry package
RAMSES is a versatile computational-astrophysics platform built around adaptive mesh refinement (AMR). Its strengths are resolving structures at multiple spatial scales, solving self-gravity, evolving magnetic fields and radiation fields, and distributing work with MPI. Those capabilities make it suitable for molecular-cloud collapse and other problems where the density and velocity structure are as important as the reactions.

What RAMSES supplies
- AMR: refine dense or otherwise important regions without placing the finest resolution everywhere.
- Self-gravity: follow collapse driven by the cloud’s own mass distribution.
- Magnetic fields: include magnetic support and transport when the chosen MHD configuration is enabled.
- Radiation fields: evolve or transport radiation variables according to the selected radiation module.
- MPI parallelism: distribute large three-dimensional calculations across processes.
Adding chemistry to RAMSES
RAMSES does not, by itself, provide a full astrochemical reaction network. A common architecture is RAMSES for fluid dynamics and gravity, with KROME or another chemistry implementation supplying source terms. The coupling must exchange the quantities that determine rates and cooling: local density, temperature or internal energy, radiation variables, species abundances and the timestep. Chemistry can then alter heating or cooling, while the fluid solver updates the density and energy that drive the next chemical step.
When RAMSES is preferable
Select RAMSES when resolving the cloud’s geometry and dynamics is the primary research objective—for example, fragmentation, accretion flows or magnetic regulation of collapse. If you only need a chemical history along a few trajectories, a full AMR run may be unnecessary overhead; UCLCHEM or DESPOTIC will usually reach the chemical question more directly.
The Tool Desk
Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →DESPOTIC: rapid cloud energetics, chemistry and spectra
DESPOTIC is a Python library aimed at cloud-scale interpretation rather than replacing a three-dimensional MHD calculation. It combines energetics, cooling, chemical evolution and spectral calculations in a compact interface. That makes it useful for testing assumptions, fitting simple cloud models and turning physical conditions into predicted line emission without building a full simulation pipeline.
Chemistry API and time evolution
Its chemistry interface integrates abundance ordinary differential equations either toward equilibrium or to a specified maximum time. You can select among network classes; the documentation includes a Nelson and Langer carbon-oxygen network. This is valuable when you need a controlled, reproducible network for a one-zone or zoned cloud and want to see whether a conclusion depends on equilibrium or on finite chemical age.
Best uses
- Scan density, temperature, radiation and cosmic-ray assumptions before investing in a larger simulation.
- Estimate cooling and thermal balance for a cloud model.
- Calculate molecular line spectra from the resulting state.
- Interpret outputs from a dynamical simulation with a fast, transparent post-processing model.
Important limitation
A one-zone or zoned calculation cannot reproduce the full spatial structure, shocks and feedback of a 3-D MHD simulation. Treat DESPOTIC spectra as predictions for the adopted zones and assumptions, not as a substitute for radiative transfer through a resolved cloud.

NAUTILUS: a relevant public dark-cloud option with verification required
NAUTILUS belongs in a comparison of open-source astrochemical tools because it is a public rate-equation code used for dark-cloud chemistry. A 2024 peer-reviewed study identifies NAUTILUS and UCLCHEM among publicly available rate-equation codes. That establishes its relevance, but it does not establish a current release cadence, supported operating systems or feature set comparable to the better-documented projects above.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsHow to evaluate it responsibly
- Locate the current authoritative repository or project page before starting a new project.
- Record the release or commit used, the included reaction database and the gas-grain processes enabled.
- Run a documented dark-cloud benchmark and save the input network with your results.
- Check whether the code supports the Python, Fortran or workflow integrations your group requires.
Use NAUTILUS when its network, assumptions or compatibility match the scientific question—not simply because it appears on an older list of popular codes.
Standalone chemistry versus embedded chemistry
The most consequential choice is whether chemistry runs independently of the dynamics or inside them.
| Approach | Advantages | Costs and risks | Suitable tools |
|---|---|---|---|
| Standalone or post-processed chemistry | Fast parameter scans; clear chemical interpretation; easy comparison of networks and initial conditions | No chemical feedback on pressure, cooling or collapse; results depend on the supplied physical trajectory | UCLCHEM, DESPOTIC, NAUTILUS |
| Embedded chemistry | Abundances, heating and cooling respond to local fluid conditions and can influence dynamics | More memory, smaller stable timesteps, code coupling and debugging effort | KROME inside RAMSES, Enzo or FLASH |
| Hydrodynamic host without a network | High-fidelity structure, gravity, MHD, radiation and parallel scaling | Cannot answer detailed molecular-abundance questions until chemistry is added | RAMSES paired with a chemistry module |
A practical decision rule
If changing the chemistry would not alter the density, temperature or velocity field you care about, start with a standalone or post-processing model. If cooling, ionization or molecular formation changes fragmentation or collapse, use an embedded network and validate the coupling before interpreting the chemistry.
Gas-only, gas-grain and ice chemistry
Gas-only networks can be adequate for ionization, high-temperature reactions or problems where grain surfaces are outside the question. Molecular clouds often require more: species can freeze onto grains, react on surfaces and return to the gas during heating or shocks. UCLCHEM is the clearest choice in this set when those gas-ice exchanges are central. DESPOTIC and NAUTILUS can serve selected rate-equation use cases, but their suitability depends on the exact network and processes enabled in the version you obtain. KROME can represent whatever network you provide, yet the generated interface does not remove the scientific work of choosing and validating grain processes.

Questions to answer before selecting a network
- Are grain-surface reactions and desorption included?
- Does the network track the species needed for the intended observation?
- Are elemental abundances and charge conservation defined consistently?
- Does the network include the radiation and heating channels present in the physical model?
- Are rates and branching assumptions documented well enough to reproduce the run?
From abundances to spectra: matching outputs to the science
Different packages stop at different points in the modelling chain. UCLCHEM, KROME and NAUTILUS primarily provide time-dependent abundances and related chemical variables. RAMSES provides the resolved dynamical fields to which chemistry must be attached. DESPOTIC goes further for compact models by combining chemical evolution with thermal calculations and line spectra.
If you need molecular abundances
Choose a network that contains the target species and document whether you report fractional abundance relative to hydrogen nuclei, molecular hydrogen or another reference. Compare like with like when moving between codes; a numerically similar abundance can represent a different normalization.
If you need thermal evolution
Use KROME when heating and cooling must be coupled to a fluid calculation. DESPOTIC is appropriate for cloud-level thermal balance and rapid experiments. In either case, inspect the adopted cooling channels rather than assuming that every molecular coolant is included automatically.
If you need line spectra or synthetic observations
DESPOTIC can calculate spectra for its cloud model. A RAMSES-plus-chemistry workflow generally produces the spatial fields first, after which a separate radiative-transfer stage may be needed for synthetic observations. Chemical abundances alone are not a spectrum: level populations, excitation, optical depth, geometry and velocity information also matter.

- Define the physical question. Write down whether the target is a chemical timescale, a collapse history, thermal balance, a line spectrum or feedback on dynamics.
- Choose the minimum geometry. Use one-zone or zoned models for screening; use trajectories for post-processing; reserve AMR 3-D for questions that require resolved structure.
- Specify phases and species. Decide whether gas, grains and ices are needed and list the molecules, ions and atoms that must be tracked.
- Choose coupling. Select standalone chemistry when the physical trajectory is prescribed; select KROME-plus-host integration when chemistry must modify the fluid.
- Freeze the inputs. Save the code version, reaction network, elemental abundances, grain parameters, initial conditions, solver tolerances and radiation assumptions.
- Run a one-zone sanity test. Check positivity, charge conservation, elemental conservation and sensible limiting behaviour before using a changing density or temperature history.
- Validate against a published or community example. Reproduce the setup as closely as possible, then change one assumption at a time.
- Scale up gradually. Move from one zone to a trajectory, then to a small parallel job, and only afterward to the full parameter sweep or AMR calculation.
- Archive diagnostic outputs. Keep timestep statistics, solver failures, conservation errors and the final network alongside the scientific results.
Common failure modes and fixes
“The chemistry runs, but abundances are unphysical.”
Check units, normalization and initial elemental budgets first. A density passed as mass density where number density is expected can shift every rate. Verify that negative values are not being silently clipped and that the integrator reports failed or excessively small timesteps.
Best Value
“The embedded simulation becomes extremely slow.”
Stiff chemical systems can force timesteps far below the hydrodynamic timestep. Reduce the network to the species needed for the question, use the solver options documented for the generated module, and test whether the expensive channels are actually changing the result. Do not increase timesteps merely to finish a run without checking convergence.
“Post-processing disagrees with the live simulation.”
The two calculations may use different trajectories, radiation fields, elemental abundances or reaction networks. Export the exact quantities used by the live run and replay them in the post-processor. Agreement is only expected when those inputs and numerical assumptions match.
“A spectrum looks plausible but cannot be reproduced.”
Record the zone definitions, temperatures, densities, molecular abundances, velocity information and radiative-transfer assumptions. A spectrum is sensitive to more than the chemical network, so undocumented geometry or excitation choices can dominate the difference.
“A project depends on an obsolete code release.”
Pin the working environment and archive the source used for the published result. For NAUTILUS in particular, verify the current repository and version before adopting it, because the available comparative evidence does not establish a current maintenance status.
Bottom-line recommendations by project type
| Your project | Recommended starting point | Reason |
|---|---|---|
| Gas-grain evolution from cloud to hot-core or shock phases | UCLCHEM | Dedicated gas and ice chemistry with multiple cloud, collapse, core and shock stages |
| Chemistry and heating inside a hydrodynamic or cosmological run | KROME | Generates routines from editable networks and offers documented host-code integrations |
| AMR molecular-cloud dynamics with gravity, MHD or radiation | RAMSES plus a chemistry module | Provides the fluid framework; chemistry must be coupled separately |
| Fast cloud cooling, equilibrium tests and line spectra | DESPOTIC | Compact Python APIs for energetics, abundance ODEs and spectra |
| Public dark-cloud rate-equation comparison | NAUTILUS, after verification | Relevant public code, but current release and maintenance details require checking |
For most researchers starting a new standalone molecular-cloud chemistry project, UCLCHEM offers the broadest match to the question. Move to KROME when chemistry must affect a live fluid calculation, and add RAMSES when adaptive-mesh dynamics are the central scientific requirement. DESPOTIC is the efficient choice for controlled cloud models and spectra, while NAUTILUS remains worth evaluating for dark-cloud rate-equation work only after its current software state is confirmed.
