Software may denoise, deblur, reconstruct, or analyze those measurements. An AI-generated image is synthesized by a generative system and may only imitate the appearance of a micrograph. The decisive issue is provenance: what was actually acquired, what the algorithm inferred or changed, and whether the final picture is still an honest representation of that evidence.
The short answer: processing measured data is not the same as inventing a picture
Both kinds of images can look crisp, colorful, and convincingly microscopic. Appearance is therefore a poor test. Ask instead where the visual information came from.

- AI-enhanced microscopy: a microscope records light, electrons, fluorescence, or another signal from a specimen. An algorithm then processes those acquired data. Depending on the method, it can suppress noise, reduce blur, reconstruct an image from measurements, or help identify and measure structures.
- AI-generated imagery: a generative model synthesizes pixels from a prompt, training examples, or another generative input. The result may depict a cell or tissue convincingly without corresponding to any specimen that was observed.
Enhancement is not automatically truthful, and generation is not automatically deceptive. A reconstruction can introduce artifacts or unsupported detail if its limitations are ignored. A generated picture can be legitimate as a clearly labeled illustration. The integrity question is whether readers are told what the image represents and can trace it to an appropriate source.
How provenance changes the scientific claim
A microscope image normally supports a claim about an observation: a specimen was prepared, an instrument acquired data under stated conditions, and the data were processed. A generated image supports no such observation unless it is explicitly presented as an illustration of a concept rather than evidence.

Processing can improve visibility without adding a new specimen. It can also infer information that was not directly resolved, so “sharper” does not necessarily mean “more accurate.” The algorithm, training data, assumptions, and validation determine what can reasonably be claimed.
What AI-enhanced microscopy can do
Denoising
Photon, detector, and electronic noise can obscure structures. A model may estimate and suppress that noise, often using a learned relationship between noisy and cleaner data. The output remains tied to the acquisition, but aggressive denoising can erase small features or create texture that resembles real structure. Keep the unprocessed frame so the effect can be evaluated.
Deblurring and deconvolution
Microscope optics spread a point source into a blur pattern. Deconvolution uses a model of that blur, commonly called a point-spread function, to estimate a less-blurred image. The result is a reconstruction, not a direct second exposure. Report the algorithm, relevant optical assumptions, and any measured resolution claims.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsReconstruction from incomplete measurements
Some systems acquire limited angles, planes, wavelengths, or time points and use computation to reconstruct a volume or higher-quality frame. Such methods can be scientifically valid, but the output depends on the measurement design and the reconstruction model. A reconstructed region should not be described as if every detail was independently recorded.
Analysis rather than image formation
AI may segment nuclei, count particles, classify cell states, track movement, or flag abnormal regions without changing the image shown to readers. That is still an AI-assisted research method. Document the model and analysis settings because measurements and conclusions can depend on them.

What AI-generated microscopy-style images do
A generative system creates visual content rather than processing a particular microscope acquisition. It may produce a useful diagram, cover illustration, teaching aid, or hypothetical morphology. It may also combine plausible-looking features in ways that have no physical or biological counterpart.
A generated image cannot serve as a record that a specimen was imaged. If it appears in a presentation, article, or classroom material for illustration, label it prominently as AI-generated and avoid captions that imply experimental origin. Preserve the prompt and tool information when that context helps readers understand the image, but do not present those records as experimental metadata.

Side-by-side comparison
| Question | AI-enhanced microscopy image | AI-generated image |
|---|---|---|
| Where does the visual content originate? | Data acquired from a real specimen and subsequently processed. | Pixels synthesized by a generative system; they may not derive from any particular specimen. |
| Typical operations | Denoising, deblurring, deconvolution, reconstruction, segmentation, tracking, or measurement assistance. | Creation of a new scene or micrograph-like appearance from a prompt, examples, or other generative inputs. |
| Can it be experimental evidence? | Potentially, when the acquisition, method, validation, and limitations are documented and the result faithfully represents the data. | No, not as evidence of an observation that never occurred. It can be evidence only of the generation process itself, or an illustration when labeled. |
| What should be retained? | Raw images, metadata, acquisition settings, software versions, model or algorithm details, parameters, and processing history. | The generated file, tool and prompt details when relevant, and an explicit label that it is synthetic or illustrative. |
| Does realism establish authenticity? | No. A polished reconstruction can still contain artifacts or unsupported inference. | No. A realistic appearance does not establish that a specimen was imaged. |
A defensible workflow for enhancing a real microscopy image
The following sequence separates acquisition from computation and leaves an auditable record.
- Acquire and preserve the original. Save the instrument’s raw files, not only a screenshot or compressed export. Retain pixel dimensions, bit depth, channels, z-planes, time points, exposure information, objective, detector, and other available metadata.
- Record the acquisition context. Identify the specimen, preparation, instrument, acquisition date, settings, and any calibration or controls. This establishes what the algorithm had available to process.
- Make a working copy. Never overwrite the raw file. Use a versioned copy for enhancement and keep the processing history with it.
- Identify the method. Name the software, model or algorithm, version, relevant training or reference data, and parameters. State whether the operation is denoising, deconvolution, super-resolution reconstruction, segmentation, or another task.
- Run the processing consistently. Apply stated adjustments to the entire image or to all comparable images in a study. Keep channel handling, scaling, cropping, and thresholds consistent unless a justified exception is reported.
- Validate against controls. Compare processed output with raw data, known standards, replicate acquisitions, simulated data, or an independent measurement. Check whether small structures, intensities, boundaries, and counts change in ways the method could plausibly cause.
- Measure what the method supports. If processing improves apparent resolution or enables a measurement, report how resolution was measured and whether the value reflects the instrument, the reconstruction, or both.
- Export without hiding the history. Keep the publication-ready image linked to the raw file and processing record. A figure should not be the only surviving copy of the data.
- Disclose the processing. Put meaningful manipulations in the methods, figure legend, supplement, or data-availability material as required by the target journal.
What to disclose in a paper
Nature Portfolio’s image-integrity guidance asks authors to keep images minimally processed and to ensure that the final image correctly represents the original data. Its recommendations are practical even when another publisher’s rules apply:
- Describe image-gathering settings and retain unprocessed data and metadata.
- Name the processing software and the manipulations performed.
- Apply microscopy adjustments to the entire image rather than selectively changing a feature of interest.
- State measured resolution and explain downstream processing that enhances or reconstructs it.
- Disclose pseudo-colouring and nonlinear adjustments such as gamma changes.
- Note individual channel adjustments in merged or composite images.
“Minimally processed” does not mean that every image must be raw and unreadable. It means that processing should be limited to what is justified, applied transparently, and prevented from changing the scientific interpretation without disclosure.

Current integrity guidance on AI image editing
In a reminder published May 14, 2026, staff from the National Institutes of Health and the HHS Office of Research Integrity advised researchers to describe how AI tools were used in research and data analysis, disclose specific image-editing processes, and consult institutional and journal policies. They warn that altering images with AI without full disclosure may constitute data falsification.

“Disclose any specific image-editing processes used.” — NIH/ORI staff, Helpful Reminders to Ensure Integrity of NIH-Supported Research When Using Artificial Intelligence, May 14, 2026.
The warning is about undisclosed representation, not about banning every algorithm. AI-assisted imaging can be a legitimate method for collecting or interpreting underlying data when the method is described and the resulting claims remain within its evidentiary limits.
Publisher policies can differ
Do not assume that one journal’s rule applies everywhere. Elsevier’s policy text says general-purpose generative AI must not create or alter primary research images that were not directly obtained from the underlying study. It distinguishes that use from AI-assisted imaging used as a research method to collect or interpret underlying data. Because publisher policies change, check the live instructions for authors and any image-integrity policy of the journal to which you will submit.
A policy check should answer four separate questions:

- Is AI allowed for acquisition, reconstruction, or analysis?
- Is generative AI allowed for figures, graphical abstracts, or supplementary material?
- What disclosure wording, metadata, or reporting fields are required?
- Must the authors provide raw files, processing scripts, model information, or validation data?
Examples that clarify the boundary
| Scenario | How to describe it | Why the wording matters |
|---|---|---|
| A fluorescence stack is denoised with a trained model, and the raw stack is retained. | “Images were acquired from specimens and denoised with [named method]; raw data and parameters were retained.” | The image remains connected to a documented acquisition and identifies the transformation. |
| A blurred wide-field image is deconvolved before measuring object size. | State the deconvolution method, optical assumptions, settings, and how resolution and measurements were assessed. | Deconvolution is an inference from measured data; its effect on size and boundaries must be understood. |
| A model segments cells but the displayed micrograph is unchanged. | Describe the model and evaluation in the analysis methods; do not imply that the model created the image. | AI can affect counts and classifications even when no pixels in the displayed image are altered. |
| A generative tool creates a colorful “immune cell” illustration. | Caption it as an AI-generated illustration, not a microscopy image or experimental result. | Readers should not mistake an explanatory visual for an observation. |
| A generated texture is placed behind real microscopy data for a cover design. | Separate the illustrative layer from the data figure and disclose the synthetic element where the publisher requires. | Combining synthetic and measured content can blur provenance if the layers are not distinguishable. |
Common failure modes and how to correct them
Calling every sharpened image “AI-generated”
Sharpening, denoising, or deconvolution of acquired data is processing, even when a machine-learning model performs it. Correct the description by identifying the acquisition and the algorithm separately.
Calling every AI output “enhancement”
If the system synthesizes pixels without a corresponding acquisition, “enhancement” falsely implies an underlying observation. Use “AI-generated,” “synthetic,” or “illustration,” and remove experimental language from the caption.
Showing only the processed result
Without a raw comparison, readers cannot judge what changed. Provide a representative raw-versus-processed view when appropriate, preserve the full raw dataset, and explain adjustments in the legend or methods.
Selective editing of a region or channel
Brightening only the cells that support a conclusion, or changing one channel in a merged image without saying so, can distort interpretation. Apply justified adjustments consistently and disclose channel-specific operations.

A reconstruction can make edges look narrower or details look more distinct. Report how resolution was measured and distinguish instrument resolution from algorithmic reconstruction. Do not claim that a visual improvement proves new physical information was recorded.
Best Value
Deleting metadata during export
JPEG or presentation exports can discard acquisition details. Keep the native files and a separate processing record; use the export only as a derivative for display.
Relying on a generic AI disclosure
Saying “AI was used” is not enough when an image was changed. Identify the specific operation, software or model, version, settings, and purpose, then follow the target journal’s required format.
A practical decision test before publication
Use these questions for every image or figure panel:
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Repair Windows errors before they cause bigger problemsFix Now →- Was there a real acquisition? If no, the image is synthetic and cannot document an observation.
- Can the final pixels be traced to that acquisition? If yes, preserve the raw file and processing history; if no, do not present the result as a processed micrograph.
- Did the method infer, remove, or recolor information? Record the operation and its parameters, including nonlinear intensity changes and pseudo-colour.
- Could the operation alter a measurement or conclusion? Validate it with controls or independent measurements and state the limitation.
- Would a reasonable reader understand the provenance from the caption? If not, revise the caption and methods before submission.
- What does the journal require? Check current author instructions, image-integrity rules, and institutional requirements rather than relying on a policy remembered from another publication.
How to label images for non-research audiences
Readers outside a methods section may see only the picture and a short caption. Use plain labels such as “AI-enhanced image from an acquired microscopy dataset” or “AI-generated illustration; not experimental data.” Explain whether colors are measured channels, assigned pseudo-colours, or artistic choices. Do not place a synthetic image next to real micrographs without making the distinction visible.
For educational or editorial graphics, a generated image can communicate scale, morphology, or a hypothetical process effectively. Its value is explanatory, not evidentiary. The label should remain attached when the image is excerpted or shared.
AI can also audit microscopy images
AI has a third role that is easy to confuse with the other two: screening images for possible alteration. In a 2024 editorial, Science editor-in-chief H. Holden Thorp recorded that the Science journals adopted AI-powered image analysis to detect altered images. That use is integrity screening; it does not generate an experimental observation and does not validate every image it flags. Human review and the underlying data remain necessary.
Bottom line for authors, reviewers, and readers
Start with provenance, not visual quality. An enhanced micrograph is a processed representation of acquired measurements and can be suitable for evidence when the method is scientifically justified, validated, and disclosed. A generated micrograph-like picture is synthetic and must not be used to imply that a specimen was observed. Keep raw data and metadata, name the software and manipulations, report meaningful resolution or reconstruction limits, label illustrative generation, and verify the current rules of the journal or institution involved.
