An AI diffusion model can propose missing hydrogen positions in an inorganic crystal while keeping the experimentally known host lattice fixed. The approach adapts the MatterGen score-based diffusion model to crystal-structure inpainting, uses TD-Paint conditioning, and then relaxes the proposed hydrogen sites with a machine-learning interatomic potential before a final full positional relaxation. In tests on hydrogen-containing materials from the MC3D database, the method exceeded a 97% Lower Energy or Structural (LES) success rate. LES means that the result either matched the reference structure or produced a configuration more stable by density-functional-theory (DFT) energy; it does not mean that 97% of hydrogen coordinates were recovered exactly.
What the AI model is designed to reconstruct
Crystal-structure files can contain the positions of heavy atoms but omit hydrogen. The model addresses that specific gap: it receives a host crystal with known atomic positions and a specified number of hydrogen sites to add, then generates plausible coordinates for those sites. The principal application reported by Reents and co-authors is the reconstruction of hydrogen positions in inorganic host crystals.

This is an inpainting problem rather than an unconstrained crystal-generation task. The known framework supplies the chemical and geometric context, while the diffusion model searches for hydrogen arrangements that fit it. Because hydrogen is much lighter than elements commonly used to define a crystal lattice, its location is often the least certain part of a structure record.
Why hydrogen is frequently absent
Hydrogen scatters X-rays weakly, so conventional X-ray diffraction can locate it less reliably than heavier atoms. Neutron diffraction is a reference technique for hydrogen positions, but it requires access to large facilities and usually needs substantially more sample material. Modern X-ray methods have improved, yet historical and aggregated databases can still contain missing coordinates or heuristic placements. A computational reconstruction can therefore be useful for screening and for preparing a structure for further calculation, provided the generated arrangement is treated as a candidate rather than as a measurement.

What this is not
The method should not be confused with protein-folding systems, missing-residue reconstruction, or software that adds hydrogens to a protein-ligand complex. Protein-oriented programs may evaluate protonation and tautomer states, rotatable polar hydrogens, Asn/Gln/His flips, water orientations, and hydrogen-bond networks. Those are different structural and chemical problems from inpainting hydrogen sites in an inorganic crystal.
How the reconstruction workflow works
The published workflow combines conditional diffusion with two stages of atomistic relaxation. Each stage removes a different source of error: the diffusion process proposes positions, the first relaxation makes hydrogen geometry physically plausible while protecting the host, and the final relaxation lets the complete structure settle.
- Provide the host structure. Start with the crystal file containing the known atoms and their unit-cell information. The host is the part that the procedure conditions on and preserves during the initial placement stage.
- Specify the number of missing hydrogen sites. The user must provide how many hydrogen atoms are absent. The paper does not solve general automatic determination of this count. An experimental record may state an expected hydrogen content, or chemical reasoning can supply it.
- Initialize the unknown sites. The missing hydrogen positions are initialized as variables to be generated. Their coordinates are not copied from a generic template; they are treated as the unknown portion of the crystal.
- Run conditional diffusion inpainting. MatterGen’s score-based diffusion model is adapted so that TD-Paint conditions each denoising step on the known host. The model progressively turns a noisy arrangement into hydrogen coordinates that are compatible with the fixed framework.
- Relax hydrogen with the host fixed. A machine-learning interatomic potential performs a constrained relaxation in which the generated hydrogen sites can move but the known host remains fixed. This filters out obviously unfavorable contacts before the entire structure is allowed to respond.
- Perform full positional relaxation. The completed structure undergoes a final positional relaxation. The resulting geometry can then be compared with a reference structure and evaluated energetically using DFT where required by the benchmark.
This sequence matters because placing hydrogen solely by geometric rules can create short contacts or miss a lower-energy orientation. Conversely, unconstrained optimization from an arbitrary starting point may distort the experimentally established host. Conditioning first and relaxing in stages balances those risks.

Reents et al. evaluated the method on hydrogen-containing materials from MC3D, using both structures already relaxed with DFT and host structures taken directly from experimentally determined entries. Their headline result was an LES success rate above 97% overall and above 99% when entries marked as theoretical in MC3D were excluded.

The LES criterion combines two outcomes. A prediction counts as successful when it either matches the reference structure under the study’s structure-matching procedure or yields a configuration with lower DFT energy than the initial reference from the experimental source database. The metric therefore rewards a reconstruction that is structurally equivalent or energetically more stable, not merely one whose individual hydrogen coordinates fall within a fixed positional error.
| Reported result | How to interpret it |
|---|---|
| More than 97% LES success on the tested MC3D set | Structural match or lower DFT energy under the paper’s evaluation, not exact recovery of 97% of hydrogen coordinates. |
| More than 99% after excluding MC3D entries flagged as theoretical | A higher rate for that filtered subset; it is not a universal accuracy figure for all crystal databases. |
| Tests from DFT-relaxed structures and experimental host structures | The method was assessed from both computationally relaxed inputs and unrelaxed experimental host records. |
Keeping the LES definition beside the percentage is essential. Quoting “97% accuracy” without it would imply a coordinate-level guarantee that the study did not report.
Training range and behavior on larger unit cells
The model was trained on structures containing up to 20 atoms per unit cell. The evaluation included structures with as many as 40 atoms per unit cell, so the test examined some extrapolation beyond the training size. Performance remained high in the tested range, but the authors observed a reduction for larger systems, particularly experimental structures above 32 atoms per cell.

That result supports a bounded claim: the method can work beyond its nominal training size in the reported tests. It does not establish unrestricted scaling to arbitrarily large cells, complex disorder, unusual compositions, or every possible hydrogen count. A structure outside the tested distribution should receive additional validation rather than an assumption that the same LES rate applies.

What you need before running a reconstruction
- A host crystal file: known atomic species, positions, and unit-cell parameters must be available.
- A defensible hydrogen count: the workflow expects the number of missing sites as an input.
- A computational environment: the authors report XtalPaint as publicly available code with Python functions. AiiDA integrations support remote execution and provenance tracking.
- A validation plan: generated coordinates should be checked for chemical plausibility, structural equivalence, and, when a definitive answer is needed, experimental or high-level computational confirmation.
Generated data and plotting scripts from the study are reported as archived on Materials Cloud. Availability of the code does not by itself guarantee a packaged desktop application, long-term compatibility with every Python environment, or production support.
How to validate a proposed hydrogen arrangement
Check the input assumptions
Confirm that the host structure is correctly assigned, that the unit cell and periodic boundaries are intact, and that the hydrogen count follows the material’s chemistry or experimental metadata. An incorrect count can produce a geometrically neat but chemically impossible completion.
Inspect local geometry
Look for implausibly short hydrogen–hydrogen or hydrogen–host contacts, impossible coordination environments, and orientations that conflict with known anion or molecular groups. Hydrogen bonds, hydroxyl orientations, hydride locations, and water molecules can each impose different geometric expectations.

Compare structures rather than isolated coordinates
Periodic crystals can be represented with different choices of origin, symmetry operation, or equivalent sites. Use a symmetry-aware structure comparison where possible instead of judging every coordinate independently. A coordinate difference may reflect an equivalent representation rather than a chemically different arrangement.

Evaluate energy with appropriate methods
DFT can test whether a candidate is lower in energy than a reference, as in the LES benchmark. Energy rankings depend on the functional, pseudopotentials, magnetic state, cell treatment, and convergence settings, so a lower calculated energy is evidence within that computational setup, not an experimental proof.
Escalate when the structure is consequential
If the hydrogen arrangement affects a publication, a phase assignment, an ionic-conduction mechanism, or a safety-critical materials decision, use neutron or improved X-ray measurements when feasible, or obtain independent computational confirmation. The model is best viewed as a way to generate and prioritize candidates.

These approaches answer related but different questions. The AI workflow asks, “What hydrogen arrangement is consistent with this known host and the supplied site count?” An experiment asks, “Where are the hydrogen atoms in this specimen under these measurement conditions?”

The two routes can complement one another: a model can suggest likely sites for experiment, while measurements can test or correct a computational completion.

Important limitations and failure modes
The missing-site count is not inferred automatically
The requirement for a known count is the clearest operational limitation. If an entry omits both hydrogen coordinates and reliable stoichiometric information, the workflow cannot decide on its own whether there are, for example, two sites or four. Generate and compare chemically justified counts only when the available evidence supports that exercise.
Large or unusual structures may be harder
The reported decline above 32 atoms per cell in some experimental structures indicates that scale and input quality matter. Disordered hosts, multiple nearly degenerate hydrogen arrangements, unusual oxidation states, and compositions unlike the training data may also require more extensive sampling and validation.
Database labels affect interpretation
MC3D contains entries marked as theoretical as well as experimental. The filtered rate above 99% excludes the theoretical-flagged entries; it should not be presented as the performance on every database record.
Quick wins for a faster PC:
Clear out junk files and repair common Windows errorsFree Scan →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Repair Windows errors before they cause bigger problemsFix Now →Energetic plausibility is not proof of history
A lower-energy arrangement may be a valid ground-state candidate even if the measured sample contains defects, disorder, kinetic trapping, or a different temperature-dependent phase. Energy calculations help assess stability but cannot reconstruct every experimental condition.
Why this result matters for materials databases
Hydrogen omissions can make an otherwise useful crystal record incomplete for simulations of bonding, diffusion, vibrational behavior, proton transport, or adsorption. A conditional generator offers a systematic way to propose missing sites across many records instead of relying solely on manual placement. The practical benefit is not that every database entry becomes “correct,” but that incomplete entries can be flagged, completed with explicit provenance, and prioritized for verification.
For reproducible work, retain the original host file, the supplied hydrogen count, model settings, relaxation settings, generated candidates, and validation calculations. AiiDA integration in the reported software is intended to help with remote execution and provenance tracking, while the Python interface allows the functions to be used without AiiDA.
The practical takeaway
This diffusion-based method is a focused tool for reconstructing missing hydrogen positions in inorganic crystal structures. It preserves the known host during generation, refines the proposed sites in stages, and achieved an LES success rate above 97% on the reported MC3D test data under a clearly defined structural-or-energetic criterion. Its strongest use is candidate generation and database completion when the hydrogen count is known. It should not be treated as a universal coordinate-accuracy guarantee or as a substitute for experimental determination when the exact hydrogen arrangement must be established.
