AI coding agents create a different security boundary when they can act, not merely suggest. An autocomplete or chat feature that returns text gives a person a proposed change to inspect. An agent that can read a repository, edit files, run shell commands, install packages, reach network services or push a branch can use the developer’s permissions and credentials. A mistake, malicious instruction or compromised tool can therefore have operational consequences before a person notices.
The right comparison is capability by capability, not “AI” versus “non-AI.” Traditional IDE extensions, build scripts and package managers can also execute code with broad privileges. The practical questions are what each configuration may do without approval, what data and credentials it can reach, how untrusted content is handled, and which review and logging controls remain in place.

Start with authority, not the product label
Security exposure rises as delegated authority expands. A useful continuum is:
Free tools Windows power users keep installed
One-click scans. No signup required.
- Suggestion: autocomplete or chat returns text. The developer decides whether to copy it, run it or commit it.
- Workspace editing: the assistant can inspect files and apply edits. It may change more code, more quickly, but cannot normally perform an external action without another tool.
- Execution: the agent can invoke a terminal, tests, build scripts or interpreters. A command can read files, alter the workspace or use the developer’s operating-system privileges.
- Installation and integration: it can add packages, extensions, command-line tools or MCP servers, and call APIs or other services.
- Delivery: it can create commits, open pull requests, trigger workflows or push changes.
Each step adds potential impact and more opportunities for an attacker to influence the agent. The same model can be relatively low risk in suggestion-only mode and high risk when supplied with a terminal, network access and long-lived credentials. Conversely, a traditional extension or build tool may already have equivalent execution rights. Compare the configured actions and boundaries rather than assuming that an “AI” label predicts risk.

How configurations compare
| Security axis | Suggestion or chat feature | Traditional IDE, extension or build tool | Agent with editing and execution tools |
|---|---|---|---|
| Actions without a person | Produces text; a person normally applies and runs it. | May run code automatically through extensions, tasks, hooks or builds, depending on settings. | Can edit, execute, install, call APIs or push if those tools and permissions are enabled. |
| Filesystem reach | Usually limited to the context explicitly sent to the service. | Often has the IDE workspace or process privileges; extensions may read more than the open file. | Can be restricted to a workspace, worktree or sandbox, or inherit broad user access. |
| Network reach | Service-side access is governed by the provider; local feature may have none. | Builds, plugins and scripts may reach any network destination allowed by the operating system. | May fetch pages, call APIs or exfiltrate data unless egress is restricted. |
| Credentials | May receive code or prompts containing sensitive material. | Processes can inherit environment variables, tokens, SSH agents or credential helpers. | Can use inherited or explicitly supplied credentials for commands and integrations; scope and lifetime are critical. |
| Untrusted context | Prompt or selected code can contain attacker-controlled text. | Issues, dependencies, scripts and documentation can influence execution in ordinary ways. | Issues, comments, repository files, fetched pages and tool descriptions can steer the model through indirect prompt injection. |
| Security scanning | Generated snippets still require normal code review and tests. | Existing SAST, SCA and secret-scanning gates apply. | Apply the same gates to every agent change; higher output volume can increase review burden. |
| Review and audit | Human review is usually immediate, but activity may not be logged as a distinct actor. | Use normal commit, CI and extension logs. | Require attributable commits, session or audit logs, pull-request review and protected branches. |
These are patterns, not guarantees. A product’s defaults, edition, deployment mode and administrator policies determine the actual boundary.
What can go wrong
Indirect prompt injection and agent hijacking
An agent combines its task prompt with repository files, issue text, comments, web pages, documentation or tool descriptions. Any of those inputs can contain instructions written by an attacker. A malicious issue might tell the agent to upload environment variables, a README might ask it to disable a security check, or a fetched page might include text that looks like a higher-priority command. If the agent follows that text, it can take actions the developer did not intend.
NIST Center for AI Standards and Innovation technical staff wrote on 2025-01-17: "Currently, many AI agents are vulnerable to agent hijacking, a type of indirect prompt injection in which an attacker inserts malicious instructions into data that may be ingested by an AI agent, causing it to take unintended, harmful actions." The risk is greatest when the agent can both ingest untrusted content and act through tools. A suggestion-only assistant may produce a bad recommendation; an execution-capable agent may run the attacker’s command.
Excessive agency and command execution
Yes, an AI coding agent can run a malicious command if it has terminal access and the command is permitted. The command could be malicious in itself, or an innocent-looking instruction could cause a script, package or build hook to execute something harmful. The agent may also make a legitimate command unsafe by substituting an untrusted path, downloading an altered artifact or passing secrets in arguments.
Approval prompts reduce this risk but do not eliminate it. Broad auto-approval removes checkpoints, and a person may approve a command without understanding every side effect. Model-based permission checks should not be treated as a security boundary. Use operating-system isolation, explicit allowlists and short-lived credentials in addition to prompts.

Insecure generated code and review overload
Model output can repeat injection flaws, authorization errors, unsafe deserialization, cryptographic mistakes or insecure defaults. An agent can produce and modify code faster than a team can inspect it, making it easier for a vulnerable pattern to pass through a superficial review. A green test suite does not establish that security properties are correct.
OWASP guidance recommends applying static application security testing (SAST), software composition analysis (SCA) and secret scanning to AI-generated code just as you would to human-written code. Keep security-sensitive paths—authentication, authorization, payment, cryptography, deployment and data access—under elevated review and require the author or reviewer to understand why a proposed fix works.

An agent may select a package, install a command-line utility, add an extension or connect an MCP server. That enlarges the trusted computing base: the package, its transitive dependencies, update channel, tool definition and service account all become part of the workflow. A convincing package name or README is not evidence of legitimacy.
Verify package identity and provenance, review installation scripts, pin versions where practical and run dependency scanning. Curate MCP servers and other tools through an approved registry; audit their permissions and updates. Do not let the model silently introduce a new integration merely because it appears convenient.
Source, secret and environment exposure
Repository context can include proprietary code, personal data, signing keys, cloud tokens and test credentials. An agent that can read the workspace and reach a network service might be manipulated into transmitting that material through a command, API call or generated artifact. Even without an attack, sending more context than a task requires increases disclosure.

Use data-minimization rules: provide only the files and repositories needed, keep production secrets out of development environments, scope tokens to the task and expire them quickly. Restrict outbound domains and log network activity. Treat environment variables, SSH agents, cloud metadata endpoints and credential helpers as sensitive capabilities, not harmless conveniences.

Automation can create a change, open a pull request and trigger a workflow with less direct human involvement. If commits are made under a shared identity or sessions are not retained, investigators cannot tell what the agent did, which instructions it saw or who approved the action. A review badge or passing pipeline is evidence of a process step, not proof that the code is safe.
Controls to put in place, in practical order
1. Inventory and approve connected tools
List sanctioned coding agents, IDE extensions, MCP servers, package registries, model endpoints and automation accounts. Record who owns each integration, what data it receives, what tools it can call and how it is updated. Block unknown extensions and servers at the organization level. OWASP’s secure-coding guidance calls for approved-tool governance; Visual Studio Code documents registry controls and enterprise policies for agent and MCP use.
2. Begin with the smallest useful permission set
Start an agent in a disposable or isolated worktree with read access to only the repository and files required for the task. Deny network access by default; add specific domains only when a build or test genuinely needs them. Disable package installation, workflow triggers, pushes and destructive shell commands until there is a clear reason to enable them.
- Separate source, build output, secrets and production credentials into different access domains.
- Use a container, virtual machine or product-provided sandbox for untrusted repositories.
- Prefer temporary credentials scoped to one repository, branch or job.
- Keep production systems and deployment keys outside the agent’s environment.
3. Preserve a human approval boundary
Require confirmation for shell commands, package installation, network calls, credential use, branch changes, workflow execution and irreversible file operations. Make approvals specific to the command and destination rather than a blanket “allow everything” setting. An approval is meaningful only when the reviewer can see the exact command, arguments, files and side effects.

For routine, low-impact actions, a team may automate approvals inside an isolated sandbox. Do not use unrestricted auto-approval on a developer workstation that contains unrelated repositories, personal credentials or production access.
4. Keep code and dependency gates unchanged
Run tests, SAST, SCA and secret scanning on every agent-generated change. Scan the final diff and the complete dependency graph, including installation scripts and generated configuration. IDE integrations such as Semgrep or Snyk can provide scanning examples cited by OWASP, but no scanner replaces design review, threat modeling or careful validation of a fix.
Require review from an appropriate code owner for security-sensitive paths. Verify that a dependency actually exists, is the intended project and has acceptable licensing and maintenance signals before installation. Treat a model’s explanation as a hypothesis to check, not as evidence.
5. Protect branches and workflows
Use protected branches, required pull-request reviewers, status checks and least-privilege automation tokens. Separate the ability to propose a change from the ability to merge or deploy it. Prevent unreviewed agent commits from triggering privileged CI jobs, and require explicit approval before a workflow can access secrets or production environments.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minute6. Make work attributable and reviewable
Give agent-created commits a distinguishable identity or trailer while retaining the responsible human’s identity. Preserve session records, tool calls, terminal output, approvals, model or agent version and pull-request history according to your retention policy. Logs help reconstruct what happened; they do not certify that the resulting code or command was safe.

7. Test defenses continuously
Red-team the exact tasks your agents perform. Place benign test instructions in issues, documentation, fixture files and fetched content; check whether the agent reveals secrets, changes its goal, invokes prohibited tools or bypasses review. NIST’s CAISI guidance favors adaptive, task-specific evaluation and multiple attempts rather than a single aggregate score. Reassess after changing the model, tools, policies, sandbox or network layout.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.A safe repository-access procedure
- Classify the task. Decide whether it needs read-only analysis, file edits, tests, package installation, network access or delivery. Write down the minimum capabilities.
- Create an isolated workspace. Use a separate worktree, container or sandbox. Start in restricted mode for an unfamiliar or externally contributed repository.
- Remove ambient authority. Unset production credentials, disable broad cloud profiles and restrict SSH, credential helpers and environment-variable access. Provide a short-lived, least-privilege token only if required.
- Constrain context. Point the agent at specific directories and task files. Treat issue text, comments, READMEs, generated files and web results as untrusted data, not policy.
- Enable tools selectively. Allow the test command or formatter needed for the task; keep package installation, arbitrary network access, deployment and push disabled.
- Review each sensitive action. Inspect command text, paths, URLs and expected side effects before approval. Reject requests to reveal secrets, weaken controls or change the task based solely on repository instructions.
- Validate the result. Inspect the diff, run tests and security scans, verify dependencies and check for unexpected files, network calls or configuration changes.
- Deliver through normal governance. Open a pull request, require code-owner and status-check approval, and merge only after the protected-branch policy is satisfied. Retain the session and audit records.
What documented products illustrate—and what they do not prove
GitHub Copilot cloud agent
GitHub documents a cloud agent restricted to a branch, human review before merge and a default in which GitHub Actions workflows do not run until a write-authorized user approves. Its documentation also describes filtering hidden characters in issue input and providing session and audit logs. Those are controls for that documented service and configuration; they are not evidence that every coding agent has the same defaults or that an attack is impossible.
Visual Studio Code agent features
Visual Studio Code documentation describes restricted mode, selective tools, temporary permissions, agent isolation, sandboxing, terminal approval and enterprise policies. It warns that agent work can inherit the user’s permissions and that auto-approval can remove approval checkpoints. Exact controls vary by product version, operating system, extension and administrator policy, so verify the settings in the deployment you operate.
How to choose an operating pattern
| Use case | Recommended starting pattern | When to add authority |
|---|---|---|
| Explain code or draft a small snippet | Suggestion or chat mode with selected, non-sensitive context. | Only when a person has checked the proposed code. |
| Refactor an internal repository | Isolated worktree, workspace-scoped files, no network, manual command approval and normal CI gates. | Permit specific test or formatter commands after reviewing their effects. |
| Work on an untrusted contribution | Disposable sandbox, restricted mode, read-only or narrowly scoped files, no credentials and blocked egress. | Copy reviewed changes into a trusted environment; do not grant the agent production access. |
| Update dependencies | Separate branch, verified package source, pinned versions, dependency scanning and human review of install scripts. | Allow installation only in the isolated environment after package identity is confirmed. |
| Open or update pull requests automatically | Branch-limited agent, protected target branch, required reviewers, controlled workflow tokens and retained logs. | Grant merge or deployment authority only through a separate, explicitly approved release process. |
What the available evidence can—and cannot—tell you
There is no reliable market-wide statistic in the cited material for the prevalence of coding-agent incidents, comparative vulnerability rates or the effectiveness of a particular control. NIST describes experiments using AgentDojo and Claude 3.5 Sonnet released in October 2024; those results are bounded to that setup and should not be presented as measurements of all current products.
The durable conclusion is architectural: more delegated authority creates more potential impact, while untrusted context creates more ways to redirect that authority. Layered controls—least privilege, isolation, approvals, scanning, protected delivery and auditability—reduce the blast radius. None is a substitute for the others, and prompt filtering alone is not a complete defense.
Bottom line for engineering teams
Permit an agent to do only what the task requires, inside a boundary that can be discarded. Keep secrets and production systems outside that boundary, treat repository and web content as untrusted, require explicit approval for commands and external effects, and send every resulting change through the same tests, security scans and human review used for other code. If you cannot explain what the agent can read, execute, install, contact and commit under its current identity, it has more authority than your team can safely govern.
