When flatpak-builder fails, first check the manifest’s app ID, runtime, runtime version, SDK, command, and module definitions. Then determine whether the problem is an unavailable or mismatched runtime/SDK, a dependency that should be bundled, a build command trying to access the network, or a permission set for the installed app rather than the build sandbox. Those causes require different fixes; changing finish-args, for example, does not generally give a build command network access.
Start with the manifest essentials
A Flatpak manifest describes the app and the modules used to build it. Check its core fields before changing build commands or adding dependencies:
id: the app’s intended application ID.runtimeandruntime-version: the runtime and branch the app targets.sdk: the SDK associated with that runtime.command: the executable Flatpak should launch.modules: the sources and build instructions for components that are not supplied by the runtime.
Compare the runtime and branch with the intended target, and make sure the SDK is the matching development environment. The Flatpak manifest guide describes these fields and their role.
Resolve missing or mismatched runtimes and SDKs
Flatpak apps specify both a runtime, which supplies basic runtime dependencies, and a matching SDK, which adds development tools, libraries, and headers. A build can fail if the requested branch is unavailable from the configured remote, or if the SDK needed to build modules is missing. Branch availability depends on the remote and can change.

The official Building your first Flatpak tutorial demonstrates installing or building dependencies from Flathub with --install-deps-from=flathub. The building introduction also shows manual SDK installation with flatpak install. These examples do not guarantee that a particular remote has the branch your manifest requests; verify the remote and branch relevant to your setup.
Do not treat --allow-missing-runtimes as a general fix for a missing SDK. The flatpak-builder command reference describes this option for missing runtimes, while noting that manifest modules still cannot be built without the SDK. It is a narrow option for situations where the runtime is absent but modules do not need to be built, not a substitute for the development environment.

Choose whether a dependency comes from the runtime or your manifest
First check whether the chosen runtime provides the needed library at a suitable version. If it does, using the runtime’s copy is generally preferable. Add a bundled module when the dependency is absent, the app needs a different or patched version, or the dependency is itself an application resource. The Flatpak dependency guidance explains this trade-off.
- Use the runtime: the required library is present and its version meets the app’s needs.
- Bundle it: the app needs a version or patch the runtime does not provide, or the component belongs with the app.
Bundling gives you control over the dependency, but each additional module adds maintenance. Keep the module list as small as your app’s requirements allow.

Prepare sources before building when a command needs downloads
Build commands run in a sandbox without network access by default. A module that tries to download packages during its build can therefore fail even if the host machine can reach the same source. Check whether the failing command is fetching anything at build time, then arrange for the required sources to be prepared before the build and configure the build to use them.
The command reference documents the default network restriction. The Electron packaging guide applies it to Node.js packages: prepare package sources in advance and point the build at those prepared sources instead of relying on network downloads from the sandbox.

Distinguish build sandbox restrictions from app permissions
finish-args sets permissions for the built app when it runs. The build environment is separately sandboxed, with limited permissions and documented development allowances. Adding an app permission does not generally grant a build command access to the network.
The manifest guide shows runtime permission examples such as network sharing, display sockets, graphics-device access, and access to the documents directory. Add only permissions the app actually needs. The permissions guide explains the sandbox model; if a build step fails, diagnose its build-time environment rather than adding unrelated runtime access.

Use repair and permission-reset commands for local installation issues
Commands for repairing a local Flatpak installation or resetting portal permissions are useful when the problem is with installed state, not when a manifest or module definition is malformed:
flatpak repairrepairs a Flatpak installation.flatpak uninstall --unusedremoves runtimes and extensions not used by installed apps.flatpak permission-reset APP_IDresets portal permissions for the installed app with that ID.
See the Flatpak command reference for these commands. A permission reset affects portal permissions for an installed app; it does not change the manifest or correct a failed module build.
Match the fix to the failure

Without the error log, manifest, Flatpak version, operating system, and remote configuration, no single root cause can be identified. Use the failing stage and message to choose which branch to investigate rather than assuming every error is a permission problem.
