Neither option is automatically better: choose based on the app’s genuine source, package and update method, required features, privacy needs, and any work or school device rules. The key distinction is that Microsoft Store is a way to get an app, while “desktop app” describes a broad type of Windows app. A desktop app can come from the Store or directly from its publisher.
What is the difference between a Microsoft Store app and a desktop app?
These terms describe different things. Microsoft Store identifies a distribution channel; desktop app identifies a broad category of Windows software. Packaging is a separate distinction. MSIX, for example, can package desktop programs built with technologies such as Win32, WPF, and WinForms. The Store can distribute MSIX packages, but it can also list apps whose installation uses an MSI or EXE installer. Microsoft documents these as distinct distribution paths. So a Store listing alone does not tell you the package format or who will update the app. When comparing two download options, identify both the channel and the installer or package behind it.

How do updates work?
Update responsibility depends on the specific distribution path, not simply on whether an app is described as a desktop app.

Do not assume a Store app always updates through the Store, or that an app installed from a publisher’s site cannot update automatically. Verify the update method for the specific app and route.

Are Microsoft Store apps safer or more private?
A Store listing is not a guarantee that an app is harmless or risk-free. Check that the publisher and app identity are genuine, read the privacy information, and consider whether the requested access makes sense for the app.
Windows privacy controls also work differently for desktop apps. Microsoft says desktop apps do not use Windows privacy permission prompts and may not appear on the privacy settings pages where access for listed apps is managed. Those settings do not control desktop-app access in the same way. Microsoft advises reviewing the app’s own privacy policy and settings and installing software only from trusted sources. For Store apps, review the permission information on the app’s product page. Microsoft also says third-party developers publishing in the Store, or building with Microsoft tools, must respect Windows location settings except where legally required consent has been given. When should you choose each route?
Choose the Microsoft Store when
- The exact app is listed by its legitimate publisher.
- The Store’s installation flow is convenient and the package and update behavior suit you.

Consider the publisher’s installer when
- The developer documents that its own installer is required for the current version or for features you need.
- You can verify that the site and installer genuinely belong to the publisher.
- The publisher’s own update system fits your needs, or your organization manages installation and updates directly.

What should you check before installing?
- Verify the source. Confirm the publisher and app identity, whether you use the Store or the publisher’s site.
- Check the package and features. Make sure the route provides the Windows integration and app capabilities you need.
- Find out who updates it. Look for Store-managed updates, an app or publisher updater, or an organization-managed process; check whether automatic updates are supported and enabled.
- Review privacy information. Check the Store product page or the publisher’s privacy policy and app settings. Do not assume Windows privacy settings show or control every desktop app’s access.

How to decide when the same app has two download options
Compare the two routes on five points: source authenticity, package and required Windows integration, update responsibility, available privacy controls, and compatibility with your device’s policy or management. Prefer the route that meets your requirements and has a clear, trustworthy update path—not the route with the more reassuring label.
