That is a result for one setup, not proof that PCA generally outperforms autoencoders. The project describes a comparison; it does not document what, if anything, was “rigged.”
What the reported comparison measured
The enase-elhaj GitHub project describes an undercomplete autoencoder trained on Fashion-MNIST images. Its encoder and decoder map each 784-value image through layers of 256, 64 and 256 units before reconstructing 784 values. The project says it used mean squared error as the loss, the Adam optimizer, and 20 training epochs on 20,000 images. Its final comparison evaluates 1,000 test images, with a 64-dimensional representation for both the autoencoder and PCA.

These figures are the project’s report, not an independently replicated measurement. Its description does not establish all details needed to assess experimental fairness, such as the complete preprocessing and split procedure, tuning budget, compute cost, or variation across random training runs. The result supports only the narrow claim that PCA had the lower reported reconstruction MSE in this particular comparison.
What PCA and an autoencoder are optimizing
PCA: a linear, variance-oriented projection
Principal component analysis (PCA) represents data using a smaller set of linear directions, called components. It selects directions that capture variance in the data; when used for reconstruction, the input is projected into the chosen components and reconstructed from them. The scikit-learn decomposition documentation describes PCA as a linear method and discusses KernelPCA as a nonlinear extension.

Autoencoder: a learned encoder and decoder
An autoencoder learns two mappings: an encoder compresses an input into a latent representation, and a decoder uses that representation to reconstruct the input. With nonlinear layers, it can learn nonlinear mappings that ordinary PCA cannot express. But extra expressive capacity is an opportunity, not a guarantee of lower error: the result depends on choices such as architecture, training, data handling, and evaluation metric.
Why might PCA have scored better here?
The project attributes PCA’s result to Fashion-MNIST having structure that can be captured linearly. That is the project’s interpretation, not a demonstrated rule about Fashion-MNIST in general or image data as a whole. The reported scores alone cannot tell us why PCA edged ahead.

A more flexible model can still lose on a given evaluation. It must learn useful representations from finite data, and its outcome depends on how its architecture and training are configured. PCA, by contrast, provides a direct linear baseline. A small reported gap is therefore a reason to examine the setup and uncertainty—not a reason to infer that nonlinear models are inherently worse.
Was the test actually rigged?
The available project description reports a comparison, but does not substantiate the title’s “I rigged the test” framing or specify an intentional manipulation. In a rigorous article, “rigged” should mean that a deliberate choice disadvantaged one method—for example, giving an autoencoder too little training, choosing an unsuitable architecture, or selecting an evaluation that does not match the intended use. Without evidence about such a choice, it would be inaccurate to claim that this experiment was rigged.

An unfair test is not the only way to get a misleading conclusion. A comparison can be unintentionally incomplete if important conditions are not reported or controlled. Equal representation size and a shared reconstruction metric are useful points of comparison, but by themselves they do not establish that the methods received equivalent preprocessing, tuning effort, or computational resources.
How to make a stronger comparison
For a follow-up experiment, define the task first and make the comparison reproducible. Tune choices using training and validation data, then use held-out test data for the final evaluation. Report enough detail for readers to understand what was held constant and what differed.

- Data and preprocessing: State input scaling, transformations, and the train, validation, and test split. Prevent information from the test set from influencing fitting or tuning.
- Representation size: Match the number of retained PCA components to the autoencoder’s latent dimension, and report both.
- Model and tuning budget: Document the autoencoder architecture, training settings, and selection process. Give both methods a clearly described and defensible opportunity to perform well.
- Training variability and resources: Where feasible, repeat autoencoder training across random seeds and report the spread of results. Include compute or runtime if efficiency matters to the decision.
- Evaluation: Specify the exact reconstruction metric and calculate it on held-out data. Add a downstream task score if the representation is intended for classification, clustering, or another purpose.
The repository’s described setup provides some comparison details, including the shared 64-dimensional size and MSE measure, but does not independently establish every fairness control or quantify repeated-run uncertainty. Its scores should be read with that scope in mind.

Reconstruction MSE answers how closely a method reproduces inputs under a particular setup. It does not establish which representation is best for classification, clustering, visualization, denoising, or another downstream objective. If the goal is to classify garments, for example, compare the representations using a classification evaluation as well as any reconstruction measure that matters.

PCA is a useful baseline when a linear representation is suitable and a direct, variance-oriented projection meets the task’s needs. An autoencoder is worth considering when a learned nonlinear mapping may help, provided there is capacity and time to train and tune it responsibly. The decision should follow held-out performance on the task that matters, with model complexity and compute included when relevant—not a universal ranking from one reconstruction experiment.
Nor is the choice limited to these two methods. An empirical comparison paper evaluates PCA alongside Isomap, a deep autoencoder, and a variational autoencoder. Its abstract establishes the scope of methods considered, but does not provide a basis for declaring a universal winner.
