Apple Notes is the best low-friction choice for Apple users, Goodnotes is the strongest app for handwritten notebooks and PDF annotation, and Obsidian is the best fit for a durable, linked knowledge base. They are not interchangeable versions of the same product. Choose according to how you capture, organize, and reuse information.

For most iPhone and iPad owners wanting one simple default app, start with Apple Notes. If you write by hand every day or annotate documents, choose Goodnotes. If your priority is a connected archive of ideas that remains usable as files, choose Obsidian. Many serious users get the best result from Goodnotes for source material and Obsidian for synthesis.
What each app is actually designed to do
Apple Notes: the integrated general-purpose inbox
Apple Notes combines typed text, checklists, tables, attachments, scans, sketches, handwriting, tags, Smart Folders, note-to-note links, locked notes, Quick Notes, PDF markup, and audio recording with transcription. Apple says search can cover typed text, handwriting, scanned documents, and images, depending on device and software support. See Apple’s current Notes guide and the US App Store listing.

Goodnotes: a digital notebook and document workspace
Goodnotes is organized around notebooks, pages, templates, pens, imported documents, and visual page management. You can mix handwriting and typed text, annotate PDFs, reorder pages, bookmark material, search notes, convert handwriting to text, record audio, and export documents. Its support documentation covers PDF import/export, notebooks, templates, sharing, and collaboration.
This model suits students, planners, clinicians, engineers, and anyone who thinks in pages rather than individual text files.
Obsidian: a local-file knowledge system
Obsidian stores notes in a local vault and is built around Markdown-oriented files, internal links, backlinks, headings, blocks, attachments, search, templates, themes, and plugins. Links can target notes, headings, blocks, and attachments; Obsidian can also create a missing note when you link to a new file. Its internal-link documentation distinguishes standard Markdown links from Obsidian-specific Wikilinks and block references.
The benefit is a connected body of knowledge rather than a pile of isolated documents. The cost is that you must choose conventions for folders, metadata, plugins, backups, and synchronization.

Handwriting and Apple Pencil
Goodnotes is the strongest specialist handwriting choice. Its page, pen, template, notebook, and PDF model is designed for sustained writing. Goodnotes recommends Apple Pencil for the best Apple-platform experience in its system requirements.
Apple Notes is the easiest occasional handwriting option. It is convenient for sketches, handwritten lists, scans, and notes that also contain links, tables, checklists, and attachments. Searchable handwriting is supported on compatible systems.
Obsidian is not a Goodnotes replacement for pen input. You can embed an image or PDF of handwriting, or export handwritten work from another app into a vault, but Obsidian’s core editor is text-first.

PDFs and document-heavy work
Apple Notes
Use Apple Notes for occasional PDF markup, saving a document beside related text or scans, and quick capture. It is less natural for managing a large library of annotated textbooks or multi-page worksheets.

Goodnotes
Goodnotes treats the PDF as the workspace. Import a textbook, lecture deck, form, or planner, write directly over pages, reorder pages, search, bookmark, and export. This is the clearest choice for study and paper-replacement workflows.
Obsidian
Obsidian treats a PDF as an attachment in a research system. Store the file, link to it from a Markdown note, and write summaries or extracted ideas around it. File links work well inside the vault, but Obsidian-specific block references are not standard Markdown and may not work elsewhere.
Typed notes, research, and retrieval
Apple Notes minimizes decisions. Folders, subfolders, tags, Smart Folders, links, and search are enough for meeting notes, tasks, receipts, projects, and personal records. Apple supports Smart Folder filters such as tags and dates, but locked notes cannot use tags, and not every folder can be converted to a Smart Folder.

Obsidian is strongest when notes refer to one another: a meeting note can link to a project, decision, person, and source. Backlinks and headings make related context discoverable. That flexibility also creates maintenance work, and plugin-dependent systems can require ongoing care.

Apple Notes
Apple’s App Store listing says iCloud synchronizes notes across Apple devices. Check which account owns each folder: iCloud, “On My iPhone,” or another mail account are not equivalent. Before changing platforms, test how your handwriting, scans, audio, attachments, and formatting export. The app is listed as free in the US App Store, but hardware, iCloud capacity, and Apple ecosystem requirements remain separate considerations.
Goodnotes
Goodnotes has Apple-platform iCloud synchronization and a separate Goodnotes Cloud system for cross-platform access. Goodnotes says iOS notebooks do not automatically appear on Android, Windows, or web without Goodnotes Cloud. Its support page also states that switching from Goodnotes Cloud back to iCloud is unavailable for six months after the change.

Goodnotes supports Apple devices plus Android, Windows, Chromebook, and web versions, but feature parity varies. Current support pages list iOS 18.7, iPadOS 18.7, and macOS 15.7 minimums, with separate Android, Windows, and browser requirements; verify them before deployment. Goodnotes says a manual backup function is not currently available for its cross-platform cloud library, so export important notebooks as PDFs and test restoration.

Obsidian
Obsidian’s vault is local, but synchronization is your responsibility. You can use iCloud or another file-sync method, or subscribe to official Obsidian Sync. The current Sync Standard plan lists one vault, 1 GB total storage, a 5 MB maximum file size, and one month of version history. Plus lists 10 vaults, 10 GB, a 200 MB maximum file size, and 12 months of history. Sync includes end-to-end encryption, selective sync, recovery, and shared vaults.
Local Markdown improves transparency, not perfect interoperability. Attachments, themes, plugins, Dataview queries, and Obsidian-specific block references may not transfer cleanly to another application.
Collaboration and AI
Apple Notes is convenient for shared lists, trip planning, and small collaborative notes. Goodnotes is better for visual documents: its collaboration documentation describes near-real-time updates, live pen strokes, private invitations, and up to 50 collaborators. Real-time collaboration and AI features require internet access, and free-user sharing capabilities vary by platform and plan.

Goodnotes markets handwriting conversion, audio transcription, and AI features, but some require compatible Apple Neural hardware, an internet connection, or the separate AI Pass. Obsidian has no single first-party AI feature that defines the product; AI is generally added through plugins or external workflows.

- Windows or Android user who writes by hand: Goodnotes, after checking plan and feature requirements.
- Team working on visual documents: Goodnotes.
- Locked personal notes: Apple Notes.
- Maximum customization: Obsidian.
- Five-year, file-based archive: Obsidian, with tested backups and restrained plugin use.
When two apps are better
Goodnotes plus Obsidian
- Capture lectures, handwritten annotations, worksheets, and PDFs in Goodnotes.
- Export finished documents or selected pages as PDF.
- Store the PDFs in an Obsidian vault attachment folder.
- Create Markdown notes containing the reusable ideas, decisions, and citations.
- Link each synthesis note to its source PDF.
This separates visual capture from durable synthesis. It is a deliberate export workflow, not automatic native synchronization.
Apple Notes plus Obsidian
Use Apple Notes as a fast inbox and move only durable material into Obsidian. Do not assume that handwriting, scans, audio, attachments, and formatting will migrate perfectly; validate each content type before moving a large archive.

- If it is “How does this idea connect to everything else I know?” choose Obsidian.
- If all three questions matter, use Goodnotes or Apple Notes for capture and Obsidian for the knowledge layer.
